* 2 switch inputs for setting time/date/options
* 1 analog for temperature
* 1 analog for light sensor
* 2 (1 input, 1 output) for alarm

those sound completely fine and i do not think you have anything missing.

And i definetely like the 1.2" x 3.4" dimensions much more!

I'd prefer a size inbetween those two: 1.5"x3"
As for any extra IO options: as long as it doesn't make the board larger it's OK I guess.
For the colons, AM/PM and alarm indicator: choice between LED and neon would be welcome. Even the smallest neon bulbs are too large to use as indicators for some small nixie tubes.

Awesome Michael, the size is incredible :)
But what are the "Analog Set" 0 - 3 pins for?
I see all 26 pins are already occupied now because of the 2x3 multiplexing leaving no room for an AM/PM indicator and alarm indicator. Or am I missing something?

Oops! Labeled the 26 pin connector wrong - should be 'anode set'.

The alarm and AM/PM indicators are on the 8 pin connector. I am revising the web page later today to reflect these changes plus additional info.
