One more thing;
Im a bit restless, so I tried to add the seperator neons already, just checking everything.
I found that the seperators do come on, together with the red lights on the background (see previous post). So the voltage for the separator is working fine...

So it gets even more mysterious....

Do the separator neons light constantly or do they blink?

I think you said you can access the configuration web page. Maybe try this:
- Get the clock into the state where LEDs are red & 230V is present.
- Access the web page and play with various LED settings.
- Do the LEDs respond to your changes?
- If you refresh the web page do your changes persist or disappear?

I'm still trying to figure out if the thing is running at all, or not.

Look into it later when the dust is clearing off the crater.

So changing the settings does not affect the leds, they stay red and constant.
The webpage does store my settings though.

Regarding the seperators, they light constantly.

Take a close look at capacitors C5 - C8. Verify that C5 & C6 are 22pF and that C7 & C8 are 100nF. If these capacitors are mixed up the crystal oscillator will exhibit random instability leading to all sorts of bizarre behavior by the controller.

Checked them, they are 100% at the right place.
I'll run through the schematic once again, verifying that all other components are at the right place, but Im quite sure they are.
